La Factoria (Old San Juan): One of the world's best bars, but there are so many good places to grab a drink, especially in the Santurce area.

Muzzarella: very good Argentinian pizza and drinks (http://www.yelp.com/biz/muzzarella-san-juan). One of my favorite spots.
DNuevo: excellent coffee and breakfast.
Fritanga:
For a more typical feel and some typical "fritanga" (fried food), go to Pinones.
If you are in the rain forest area or Luquillo, then you have to go to the kiosks: (http://www.puertoricodaytrips.com/luquillo-kiosks). Recommendations: La Parilla and Terruno.
